I did it myself (J-1 to F-1). There is no problem with that, however, it took INS a year and 15 days to approve it. After you are accepted, your international student advisor should do all the paper work for you.
Tip: do not repeat my mistake and send a money order for $120 not a personal check. do not get frustrated, it takes forever to approve. If you pursue Master Degree program you have a chance to graduate before INS approves it (funny right?). But it is true.
