Yes, Travel Document and Ukrainian International Passport are enough to get in and out of Ukraine.
I still travel with my Travel Documents. (same story as your wife, I'm also married to an american and I do not have a GC yet, so I use travel documents) I visited Ukraine 4 times already since I left...all this time I traveled by Travel Documents and had No problems! She doesn't need to worry!
She will enter the country with her Ukrainian passport, and she'll need to get her Documents out only when she leaves the country (for airline people and for the passport control)...
